Generation
Clouds appear on the Wizard Quest, in some variants of the Big Room, and most prominently on the Plane of Air.
Description
Clouds allow unobstructed passage, but block line of sight - while inside a cloud square, you can see out of it, although clouds in adjacent squares will block your vision as normal.
Plane of Air
Clouds on the Plane of air move around and are occasionally subject to storms, which emit rays of lightning. If you are inside the clouds when lightning strikes, you are paralyzed for a few turns - this cannot be prevented with free action.
UnNetHack
In UnNetHack, clouds are sometimes generated within Sheol.
